Algorithms for Maximum Agreement Forest of Multiple General Trees

چکیده
The Maximum Agreement Forest (Maf) problem is a well-studied problem in evolutionary biology, which asks for a largest common subforest of a given collection of phylogenetic trees with identical leaf label-set. However, the previous work about the Maf problem are mainly on two binary phylogenetic trees or two general (i.e., binary and non-binary) phylogenetic trees. In this paper, we study the more general version of the problem: the Maf problem on multiple general phylogenetic trees. We present a parameterized algorithm of running time O(3nm) and a 3-approximation algorithm for the Maf problem on multiple rooted general phylogenetic trees, and a parameterized algorithm of running time O(4nm) and a 4-approximation algorithm for the Maf problem on multiple unrooted general phylogenetic trees. We also implement the parameterized algorithm and approximation algorithm for the Maf problem on multiple rooted general phylogenetic trees, and test them on simulated data and biological data.

Parameterized Algorithms for the Maximum Agreement Forest Problem on Multiple Rooted Multifurcating Trees
The Maximum Agreement Forest problem has been extensively studied in phylogenetics. Most previous work is on two binary phylogenetic trees. In this paper, we study a generalized version of the problem: the Maximum Agreement Forest problem on multiple rooted multifurcating phylogenetic trees, from the perspective of fixed-parameter algorithms. By taking advantage of a new branch-and-bound strate...
متن کاملApproximation Algorithms for Nonbinary Agreement Forests
Given two rooted phylogenetic trees on the same set of taxa X, the Maximum Agreement Forest problem (MAF) asks to find a forest that is, in a certain sense, common to both trees and has a minimum number of components. The Maximum Acyclic Agreement Forest problem (MAAF) has the additional restriction that the components of the forest cannot have conflicting ancestral relations in the input trees...
متن کاملCapability of Rapid Eye Satellite Imagery to Map the Distribution of Canopy Trees in Dashtebarm Forest Area of Fars Province
In this research, the capability of Rapid Eye satellite imagery for mapping the crown distribution of oak trees in Zagros forests was investigated in the Dashtebarm forest area of Kazeroun, Fars province. In this study, data quality was investigated geometrically and radiometrically and geometric correction of the images was done using a linear method and using precision ground control ...
متن کاملThe maximum agreement forest problem: Approximation algorithms and computational experiments
There are various techniques for reconstructing phylogenetic trees from data, and in this context the problem of determining how distant two such trees are from each other arises naturally. Various metrics for measuring the distance between two phylogenies have been defined. Another way of comparing two trees T and U is to compute the so called maximum agreement forest of these trees. Informall...
متن کاملFast FPT Algorithms for Computing Rooted Agreement Forests: Theory and Experiments
We improve on earlier FPT algorithms for computing a rooted maximum agreement forest (MAF) or a maximum acyclic agreement forest (MAAF) of a pair of phylogenetic trees. Their sizes give the subtree-prune-and-regraft (SPR) distance and the hybridization number of the trees, respectively. We introduce new branching rules that reduce the running time of the algorithms from O(3n) and O(3n logn) to ...
